Leon Legge gave the hosts the lead after just eight minutes with a powerful downward header before Orient responded three minutes later through Danny Johnson.
Conor Wilkinson’s 31st minute goal to make it 2-1 to the O’s was then cancelled out by a stunning Cristian Montano strike with 14 minutes of the game left to play.
But Orient found an unlikely winner five minutes from time as James Brophy scuffed home following a scramble in the box.
